The most straightforward technique is to rest on a bench to skip time forward. Consequently, the game cycles through day and night, and occasionally the weather will change into rain. However, be aware that the transition between day and night triggers the battle zone cutscene, so this process can be slow. Moreover, you may need dozens of resets before it finally rains — patience is the name of the game.
Side Mission 64: “Let it Rain, Let it Pour”
This side mission forces rain for the duration of the encounter, allowing you to trigger rain without long waits. That said, the rain often stops immediately after the battle ends, and the mission can only be completed once.
